The Zelda series has a rather vague timeline and it's not always clear what order the games go in. While this is not a problem for most characters, since they have different incarnations throughout the series, Ganondorf is believed to be consistently the same person throughout the same series. That in mind, this Ganondorf has experienced only the events leading up to Ocarina of Time and those shown in Twilight Princess. Thus this follows an alternate 'Child Timeline' created in Ocarina of Time after Link was sent back in time, with knowledge of what Ganondorf would later do. (The Adult timeline thus continues in to The Wind Waker, which does not matter here).

I'll sum up Ganondorf's life events here, most of which is supported by the games with some inferences and conjecture for the sake of coherency.

Prior to the events of Ocarina of Time, Ganondorf was born to the race of the Gerudo. The Gerudo are a unique race where the entire race is female, save for their king who is born only once every hundred years. Their newest king was Ganondorf, who was raised by two powerful and ancient witches, Koume and Kotake, who acted as his surrogate mothers and bred in him a lust for power and taught him their secrets of magic. As he grew, a civil war broke out in Hyrule as the different peoples of Hyrule came to learn of the Sacred Realm and the power it contained. Though Ganondorf may not have fought in the war himself (this point is unclear), he came to desire it's power. Having compared the prosperous green lands of Hyrule to the desolate wastelands of the Gerudo's desert, he saw the Triforce as a means to take that which he coveted.

With the war over, he set a plan into motion to enter the Sacred Realm. He was able to fool the Hylian king into trusting him when he pledged his allegiance, though his daughter Zelda suspected him. However he had no such luck with the leaders of the Zoras, Gorons, and Kokiri. He needed the Spiritual Stones of their peoples in order to open the door to the Sacred Realm, as well as the Hylian's Ocarina of Time. Thus he poisoned the Great Deku Tree with the creature Gohma, set loose King Dodonga in the caves the Gorons ate, and infected the Zora's deity Jabu Jabu with the giant ameoba Morpha. Ultimately his plans would have succeeded and he would have gained the Triforce...

However, time was changed. It is unclear how exactly the events leading to Twilight Princess occur, but ultimately he is unable to reach the Sacred Realm thanks to the warnings of the Hero of Time, Link. A much older Ganondorf is later depicted being captured by the Ancient Sages where he was put on trial and was to be executed. Despite giving him a serious wound, they were unable to kill him. By some means unknown to them or even himself, he had been granted the Triforce of Power and with its powers, escaped his chains, and killed the Sage of Water with his own weapon. Knowing there was no way they could overcome him, they banished him through the Dark Mirror, into the Twilight Realm where the Interlopers, a race of powerful sorcerers, had long ago been banished.

It is unknown how long Ganondorf remained there, but it may well have been centuries that he stayed there, where he was barely even conscience. It was the anguish and hatred of the, the descendants of the Interlopers, that reached him from across the void and awakened him, giving him strength once again. In time he gained a servant through Zant, who was bitter over being passed up for the next Twilight King in favor of Princess Midna. Ganondorf presented himself as a god and extended his power through Zant, giving him the power to take over the Twilight Realm and begin a conquest into the Light Realm of Hyrule, providing Ganondorf with his escape once and for all.

As the conquest of Hyrule began, Ganondorf remained behind the scenes, letting Zant wage the war and conquer Hyrule. However a new hero had risen, a boy named Link from the province of Ordon, who had allied himself with Midna to save both Hyrule and the Twilight Realm. With his pawn Zant already deafeated, Ganondorf was left waiting for the two to arrive, with the lifeless Zelda remaining in the throne room with him.

Personality



Above all, Ganondorf is a man filled with ambition. Despite being born a king, he has always yearned for more, at first desiring something more for his people and soon becoming convinced that his people deserved to have what Hyrule did. Although he truly is an evil man, he has always justified what he has done as retaliation to the Hylians. His envy turned to resentment, which led to anger, which eventually became hatred. It was these feelings of hatred that poisoned his mind during his time in the Twilight Realm.

In spite of being what many consider a cruel and wicked man, Ganondorf is a practical man who sees little value in killing his enemies or subjects. Rather than kill the Gorons in order to get their Spiritual Stone, he opted to starve them out until they gave in. Likewise he infected the Zora's deity rather than bringing harm to any of them. These same traits are seen in the alternate timeline where he rules Hyrule for seven years. Few people actually died under his reign. He was far from a benevolent ruler, but he only dealt harshly with the enemies who refused to submit, those once more being the Zora and Gorons. Likewise in The Wind Waker, he kept prisoners (who were of no value to him) rather than disposing of them. Even when attempting to gain the Triforce, he had no desire to kill either Link or Zelda, despite what their predecessors had done to him.

The hatred that has festered from his near execution and later imprisonment has has made him more vindictive, but much of this attitude has remained. Through Zant, both Hyrule and the Twilight Realm were conquered with little blood actually spilled. Indeed, he managed to take control of Hyrule without its citizens being aware of what had transpired. In spite of that, he can be cruel to his enemies, even without killing them himself. In fact, such is his conceit that in spite of being capable of dealing with his enemies himself, he thinks most foes 'beneath' him and prefers to have his minions do his dirty work for him. He does not seek to bloody his hands unless absolutely necessary.

There is a great deal of arrogance and vanity to him. Much of this is reflected in his appearance. Even though he no longer has a people to rule, he takes great pride in his looks, as evidenced by the care he puts into the armor he wears and how he keeps his hair. Despite being cocky in attitude, there is a certain amount of formality in how he deals with others. Much of this is a result of his royal upbringing, but a large part of it plays into his deceitful nature, as he is by nature a thief and conman, only one with tremendous power.

Strengths



Physical: Even without the Triforce of Power, Ganondorf is an extremely powerful warlock who excels in both magic and physical combat. Towering at over seven feet tall, he is a powerful fighter who excels in hand to hand combat where his already powerful blows are augmented with dark magic. However his preferred method of combat is using a heavy, two handed sword that he carries effortlessly in one hand. This weapon is the Sword of the Sages, a weapon he stole from the very Sage of Water who attempted to execute him with it. The properties of the sword are unknown, but its origin likely makes it magical in nature and thus difficult to destroy.

Beyond his physical prowess, he has many magical abilities, some he is capable of on his own, others that are available to him via the Triforce of Power. Among his offensive abilities, he is capable of generating bursts of light (that are oddly enough reflectable), generating lightning, swarms of fiery keese, levitation, and a certain amount of mind control. Thanks to the Triforce of Power, Ganondorf is incredibly strong, can withstand a great deal of punishment, and possesses the ability to transfer an amount of his own power into his minions.
By doing so he is able to amplify their existing powers or grant them a fraction of what he himself is capable of.

Note: The basis of his non-Triforce powers are based on what his phantoms are able to do (as I measure them to be equivalent or less than his normal self), his puppet Agahnim is capable of doing from the Light World (where Ganon has little to no power), and his moveset in the Smash Bros. series.

Mental: Despite being the bearer of the Triforce of Power, Ganondorf is no fool. He is quite intelligent and crafty, having managed to plot out he would have gained the Triforce, a plan that would have succeeded without Link's interference. Despite commanding great power, he does not always resort to violence first. He managed to convince the King of Hyrule he was a friend of Hyrule. His same attempts to gain the trust of the Gorons and Zora failed and it was only after they refused to give in by first deceit and later threats did he take more extreme measures to gain their cooperation.

Emotional: What others might consider negative traits in his character are in fact beneficial to Ganondorf. He has little compassion for others and thus is not held back by the plights of others, keeping him focused on accomplishing his own goals. Though greedy and power hungry, he is patient enough to wait for what he wants and rarely lets his anger and hatred cloud his judgment. More impressive is that in spite of being trapped in the Twilight Realm for centuries, he managed to maintain his sanity in an otherwise stressful environment.

Weaknesses



Physical: Primarily Ganon has one weakness and that itself is the Master Sword. However it is hardly his Kryptonite. The weapon does not weaken him, but rather it is unique in that it is capable of actually harming him when most other weapons would fail to do so. Likewise he has a weakness to other weapons of a holy nature, such as the Light (or Silver) Arrows, blessed by the goddesses. Other such weapons or magic are bound to have the same effect on him. Beyond that, he has other disadvantages in combat. Although a powerful combatant, his armor and weapon, as well as his size, makes him a slow combatant and makes it difficult for him to deal with speedy opponents (though his strength tends to make up for that.) He also, at least initially, still has the wound given to him by the Sage of Water, presenting a significant vulnerability on his own chest.

Mental: Although Ganondorf may present himself as calm and lordly, he is a man who is not entirely sane underneath the surface. He typically keeps himself composed, but he is not beyond snapping once he realizes he's reached his end. Such is seen in the other timeline of The Wind Waker where, upon losing the Triforce, he begins laughing at his own failure and turns on Link and Zelda, so as to assure they drown with him. In this timeline he is not quite so far gone, but he is a man who is not entirely stable.

Emotional: For all his cunning, Ganondorf's arrogance and pride are often his undoing. He could have easily assured his own victory if he had cut down Link early in his quest once he had became a nuisance. Naturally beyond that, Ganondorf is a man who is not satisfied with what he has and is given towards bitterness, hatred, and envy. Though he does not perceive these as flaws in his characters, they have inevitably made him the man he has and resulted in him going from a king to a criminal to be executed.

First Person: Q&A please

Third Person: The wound from the Sage's sword still felt deep within his chest and like he had, ever since that fateful execution, Ganondorf suffered through the pain of each step as he continued his journey through the village. He had spent a great many years imprisoned in another realm, so it was with some resentment he found himself trapped in yet another one. Oh, it was definitely a more comfortable prison than the one he had been banished to so long ago, yet it was a prison all the same.

Idly he examined the back of his right hand, noting that though the emblem of the Triforce shone brightly, it seemed as though its strength had ebbed away. Indeed, he had not quite felt this weak in some time. But there was far more to it than just that. The boy, the one who had sent the dogs of Hyrule after him, he was among the people here. How this was possible he could not yet comprehend, as that was a great many years ago. He was different than his so-called successor, the one with the Twili woman. Here in this place called Luceti, the whelp had a great many allies. Ganondorf could not be sure how powerful they might be, but it left him with one conclusion:

He could not act until he himself had his own allies. In a village full of heroes and believers of light, it would be a difficult deed to cull the ones ambitious enough to align themselves with the King of Darkness. For now, he knew his wisest course would be to lie low and wait until the opportune moment. The first time he had tried to take Hyrule, he had been reckless and blind, thinking himself invincible. No, not this time. He could wait. An eternity in the void had taught him patience and in time, he would seek out those he could bring into his fold. After all, he had something to offer that others did not... real power.
